I have been working with molflow 2.7.11 and I have been unable to average conductance or pressure over time.

What exactly are you trying to achieve? Does “average over time” mean that you’re running a time-dependent simulation?
Conductance should be a geometric quantity, which does not vary.
Pressure evolution can be visualized, either its constant value or its evolution over time.
